Go with D. bean is singular . Requires its. Reason and because are redundant. Hence only D remains.

I pick D.

'the winged bean' is singular. Eliminate A and C.
D makes no sense. Eliminate.
B/w B & D, B uses 'the reason is because' and D uses 'the reason is that'. D sounds more idiomatic.

Yes, 'which' refers to bacteria. However, in this sentence, since the latter half is essential for the former half to make sense (because bacteria converts A to B, the winged bean can survive in tough conditions), that is preferable over which.

The reason why B is incorrect according to me is because it uses 'the reason is because...' which is unidiomatic.
