Yes, it is clearly between D and E.

Is there are any systematic way to eliminate E over D?.

(D) for me. (C) 'so far' is redundant. (E) is not clear with the lower east side school buildings. It seems to suggest the eastern side of the school building is overcrowded, while the northern or eastern or western side are all free.

Cant the same reasoning, east/west/north/south, be advanced for D as well?. Is it the definite article 'the' tin 'on the ease side' that breaks the tie?

No. (D) clearly states schools on the east side.. so we're sure it's referring to school buildings situated in the east
(E) doesn't have that.

thinking a little bit about this SC, it is clear that E introduced 2 nouns back to back -- 'east side' and 'school buildings' with out connecting them properly. D fixes this problem by saying 'School Buildings on the East Side' with prepositional phrase. So D is better than E.

I agree with D. E changes the meaning of the sentence.

PS: it is better to stay with the style of the sentence mentioned in the question
